During the 2-year long tour for S.C.I.E.N.C.E., Gavin and the other band members began having difficulties. Things came to a head when at a show in Germany, Koppell turned up the phaser on his decks to full blast, so nothing could be heard over it and stood behind his decks with arms folded. The rest of the band asked him to leave shortly after. Many things have been said by both sides after the split. Lead singer Brandon Boyd said "There were problems with him around that weren't there when he left" and "He might try to say we kicked him out to get more money, but the reality is there was no money in those days". Lead guitarist Mike Einziger said "I wasn't worried when he left, it was still the same four people who had been creating the music all along.". After the split, Koppell went on to start a solo project, he is still unsigned.

In 2004, Koppell sued the band for unpaid royalties, but the two sides came to an agreement and a plaque commemorating the contribution of Koppell was given by Incubus manager Steve Rennie at a ceremony at Koppell's house. There has been some controversy over a figure who appears on the internet forum on IncubusOnlineView.com. The figure appears to insult band members and board members and claims to be Gavin Koppell, his identity has been both confirmed and denied as being the real Koppell by the man himself and it's still not quite known who he is. Referring to this figure, Einziger said "When he was in the band, he never wanted to do anything for the fans, but now that he's gone he goes to the fans to tell them what horrible people we are".
