FC Flora was established in 1990. It has won the Estonian Championships in 1993/1994; 1994/1995; 1997/1998; 1998; 2001; 2002 and 2003, the Estonian Cup in 1994/1995 and 1998. In 2004 Flora finished third behind city rivals FC Levadia and FC TVMK.

Flora is the biggest Estonian sports club. It has many sister clubs, there play over 2000 kids and 55 full-time professionals.

FC Flora's home ground is the all-seater A. Le Coq Arena with a capacity about 10,000.
