However, since the Second World War, with a depleted team, Brentford spent the next 45 years in the bottom two divisions. This ended in the 1991/92 season, when they won promotion to the new Division One for its inaugural season after winning the Third Division. They were relegated the following season and within a few years were relegated again to the new Division Three.

Brentford won promotion again in the 1998/99 season, but by 2004 found themselves again playing for survival from relegation back to Division Three. However, there was optimism amongst fans of a bright future, with a new manager, Martin "Mad Dog" Allen in charge of a squad of very young players. The Bees ended the 2004-05 season in fourth place, qualifying for the League One promotion playoffs, where they lost 3-1 on aggregate to Sheffield Wednesday.
