Nuñez started his career with Spanish side San Federico, before joining the third division side CD La Rozas. In 2001, he joined Real Madrid, his favourite football club as a boy. Nuñez was Rafael Benitez's second signing as Liverpool manager, coming in as part of an exchange deal that saw England international and Liverpool fan favourite Michael Owen transfer to Real Madrid for £8 million.

Nuñez scored his first - and only - goal for Liverpool against Chelsea in a 3-2 League Cup Final defeat, thereby becoming the only player in the history of Liverpool to score his only goal for the club in a major cup final. In his only season with Liverpool, Nuñez won a UEFA Champions League medal as he was one of the substitutes in the Final (although he did not play in the game itself), and had played in some of the earlier rounds of the tournament. In the end, though, following a disappointing season disrupted by injury and poor form, Nunez transferred back to his homeland, joining newly-promoted Celta Vigo on 26 July 2005.
